As a system, the Pre-flight Check should Include validation for permission schemes and issue security schemes.

Currently, if you run a migration where there is an issue with the security scheme, the migration will fail. This is due that the issue Security Scheme may restrict Xray's access to issues during the migration. The same applies for the permission scheme.
